GenCopy in different applications
I have two MVC applications, an internal website, and an external one. I need to have different files and images in each one. Can I do this using GenCopy?

Yes it's possible. Let's assume your client name is CONTOSO and your applications are EXTERNAL and INTERNAL
Your folder structure should be:
GenCopy
MVC
GenCopy_CONTOSO
INTERNAL
EXTERNAL
Files in GenCopy > MVC will be present in both applications and will be shared across all your clients.
Files in GenCopy_CONTOSO > INTERNAL will only be present in the internal website of Contoso client.
